If you really need/want to use the described formatting you could resort to bolding a few spaces where needed.
The bold spaces will not be noticeable and will cause the underline to get thicker.

Checking the results before formatting is for sure a sensible piece of advice. Correct me if I'm wrong but it seems that the only way to delete a false positive is to re-select it keeping the ⌘ key pressed. Is there any other/better way? Have you tried the Formatting Examiner palette? The FE is one of the most useful and flexible additions in NWP3.
You just have to select the attribute (blue text color in your case) and use the arrows.

Martin, ingenious indeed but placing the equation image inline you'll end up with the equation number aligned with the bottom of the image.
The effect is apparent when inserting multiline equations.
