It seems that before you customised your keyboard setup, the Nisus New File template was set to open with the British keyboard layout. The URL is visible in page view; it is in the header. In draft view it is not visible as the it is in the header.
Also, it is visible if you QuickLook the original docx file.

That is a bug in the Open dialog which needs fixing; in the meantime, in the Open dialog, uncheck the 'Ignore Rich Text Command' box before opening the template.

If the dagger symbol occurs consistently you can use PowerFind Pro to replace it.
In 'Find what' box enter \x{2020}
In 'Replace with' box enter \x{0020}
Press the 'Replace All' button.
Run this on a test copy of the file.

Alas the number of columns in either the footnotes or endnotes field is still dependent on the number of columns in the main text.
A feature request was made quite some time ago to have notes in columns independant of the document section.

In NWP, press Command-T to invoke the system-wide Font pane available in Cocoa apps. Select "All Fonts" in the Collection column. If you want to increase the size of the display of the font in the Find window, use the View:Zoom In menu.
If you increase the size of the font in the Find window, the search becomes Attribute Sensitive; then only find strings with that increased font size in the document will be found.
