Go to Preferences -> Quickfix and you will see the Glossary there. You can import glossary files and create new ones as well.

I think Endnote works best with NWP, if only for its integration into the Services menu.

Also, once again. Endnote has an Applescript library. Although I have asked before, does anyone know enough about Applescript to perhaps write a few of them that could automate the Endnote workflow?
