Looks like it’s something to do with page setup. I changed the page size to A4 and the bug disappeared. I had to reposition the right-aligned tab accordingly of course, but nothing else. Odd that I don't see this phenomenon in the User's Guide (produced, of course, in Nisus Writer Pro 2.0). Did we not put the number far enough out to the edge to trigger the phenomenon? What a nice surprise: You can not only create text boxes, you can even link them, making the text overflowing from one box to another. I think that should be mentioned in the change log.

Is there a folder named ~/Documents/Nisus Documents, and is it empty, too? This is the folder which holds all files saved in the document manager.
