Could it be that you have your file name in arabic? At some stage there was a problem when transferring files from pre OX system (or classic) when filenames had to be in english in order to be properly read.

did you set Nisus as your default doc application? you need to set it once.. you right click on the doc file, choose get info, and choose nisus as the opening application, then in the line below "change all" files to be opened this way.

It is ages since I have edited macros, but I attach here a primitive one. it worked for me. see if it does the trick for you. download the file, open it in Nisus, save as perl macro. then, instead of typing 'right paren.' invoke this macro. you can set a keyboard shortcut to it. It is the same behavior with me, when the main direction of the section is LTR.
It should relatively easy to set a macro with a keyboard shortcut, that will serve as your "hebrew" close parens. (combined with the directionality marker)

You should be able to apply any command (including attributes) and series of command with macros. I am not sure I understood the application yo require, but you should be able to alternate between those macros.
