If Microsoft Windows (with Arabic Language Pack) can do the sorting without any problem, with options such as "ignoring aliflam, kashida and diacritics, then why shouldn't NWP not do it?

I'm not sure about aliflam, because I'm not familiar with that term (is that the "al-" prefix?), but other special characters like kashidas and diacritics should be ignored by NWP when sorting. You can observe this if your text is marked in the Arabic language and you use the menu Edit > Sort Paragraphs.

However, one caveat: the sorting in automatically generated text indexes use the rules determined by your system language, instead of the language applied to your text.
