Question regarding grey shading

There is a grey shade that appears around bullet points, footnote marks, and page numbers. Is there any way to disable that?

Yes, in the "Appearance" preferences tab there are a variety of "Customizable Colors". Page numbers and the like are under the "Automatic Text" category- you can change/disable them as you please.
