In order to write a thesis, can we customize the appearance of headers, like adding an underline or other things ?

Have you tried using styles? You can adjust the styles to your liking using the Style sheet view.

Or perhaps you are talking about a separator line (to separate the header from the document)?
The following methods can be used:

• Use a leader tab
• Insert a line graphic (You'll have to make the graphic in another program though.)
• Use a (one cell) table with only one cell border set
