It seems that every document I open, about 80% of the words are underlined as if misspelled, but they are not. The only solution is to go to Edit > Spelling > Spelling as you type (to unselect it).
Is there something that should be done to correct this? Even after I do this, if I close the file and reopen, then the red underlining reappears.
I don’t have any problems with Mellel, Scrivener, OpenOffice, Symphony, Papyrus, etc.

Are you sure all the text in your document has the proper language applied? Select one of those squiggled/underlined words and then verify the applied language (the most straightforward is to look at the menu Format > Language). Is the expected menu checkmarked? That should not be. Nisus Writer saves the state of the "Check Spelling As You Type" menu inside the file. Are you perhaps using other applications to also edit this file, or sharing it with colleagues? Other applications may not respect/save the spelling state.Even after I do this, if I close the file and reopen, then the red underlining reappears.

It's all about those lovely little flags that are at the bottom of the page. The languages should be enable, though; Preferences > Languages > More.

Thanks for the file, but I don't see a single word flagged as misspelled (squiggled). The next thing to check:
1. Open your NWP preferences.
2. Switch to the Languages pane.
3. From the list of languages on the left, select "English (US)".
4. From the settings on the right, verify that "Spelling" is set to something appropriate.
Even if step 4 checks out, perhaps you might choose a different variety of English from the popup menu (eg: if "English" is selected, try "US English" instead). Maybe something about one of your OSX spelling dictionaries has gone wonky.

Saving files as RTF won't help you unfortunately. Word (and other apps) just don't load/save that information from file (the RTF standard doesn't even have an agreed upon method of storing this information).This might be an issue. On item #4, I checked Spell Catcher and that seems to have solved it.
