Thanks for sharing your file with the font issues. This looks like a problem with the system (macOS) text engine, which Nisus Writer uses. You may observe the same issue if you open your file in Apple's TextEdit. Here is the text in a few apps:

Word and Mellel may not be affected by the problem because they have customized this aspect of the text system.
In terms of a practical solution, Daniel's suggestion to try a different font is a good one. The placement of Hebrew vowels is likely only triggered by certain fonts and combinations of characters. I'm sorry for any trouble this causes you.
