When I do that, Nisus will take me back to the first footnote or at least some pages back, which is confusing and makes me lose time. So for example, if I've got a footnote on p.13, then do CMD A to change all footnotes, Nisus will take me back to another footnote or page. Just curious why this happens and if you could change it; I'd like to be able to CMD A and stay in the same place; not "urgent" or "life-changing" for me, though.

Yes, it's quite annoying, specially if I'm writing a rather-long paper, which is usually the case; I get all lost and think "HUH? Where the heck am I now?" It distracts me and makes me lose a lot of time, and stresses me out quite a bit to be honest. Thanks for the [ tip.

The reason for this behavior is so that users understand that Select All hasn't just selected all of the text in the current note area, eg: selected all footnotes at the bottom of page 10. By showing the user that the first footnote has been selected, there's a clue that the selection is much larger.
But I can understand that this breaks your flow and is distracting. Perhaps that's a bigger drawback than the confusion this behavior attempt to prevent. I'll have us reevaluate the decision.
